I'm a former assassin. Anyway I can think of several ways to torture someone in Johto since outright killing is ineffective.

Silting their throats, electrocution, dosing them with poison, ripping out finger nails, and giving them volatile hallucinogenic substances to name a few. [Damn it Cobra now you got him rambling about torture.]
